John Wallingford reported an annotation issue regarding the ccdc17.L gene in the V.10 of the Xenopus laevis genome.
In the previous (v9.2) genome model, ccdc17.L is annotated as a single gene encoding one transcript.
However, in the v10.1 genome model, the same locus, ccdc17.L, appeared to be split into two separate genes (LOC121403046 and Ccdc17.L).
ccdc17 in X. tropicalis is consistently annotated as a single transcript in the genome. And the new protein in v10 (loc121403046) appears to encode the protein that is the N-terminus portion of Ccdc17 in X. tropicalis.
The structure of the ccdc17 gene in X. laevis v9.2 and in the X. trop. genome is consistent with the structure of the Ccdc17 in other vertebrates.
They also experimentally validated this gene structure using RT-PCR from a X. laevis cDNA library. The RT-PCR produced a single band of the expected size (~4.4 kb), consistent with the single-transcript model annotated in v9.2 (rather than the split annotation in v10.1).
Based on this experimental evidence, they believed that the v9.2 ccdc17.L gene model represents the correct gene structure, and that the v10.1 annotation should be updated accordingly to reflect a single gene corresponding to the v9.2 model.
JW communicated this to the NCBI refSeq team requesting a model correction.
NCI replied as follows:
'[JW] you're correct regarding the annotation for Xenopus laevis ccdc17.L and thanks for bringing this to our attention.'
NCBI merged geneID 121403046 into 108714263 and created the following two coding RefSeqs;
NM_001445330.1 transcript variant1 (1472aa) https://www.ncbi.nlm.nih.gov/nuccore/NM_001445330
NM_001445333.1 transcript variant2 (693aa) https://www.ncbi.nlm.nih.gov/nuccore/NM_001445333
These new RefSeqs should appear on [the NCBI] public facing pages within a few days.
